Cloud9 on elasticbeanstalk

I have my PHP app runing on a ec2 instance setup by the elastic beanstalk. I was having problem to install it on instance as some of dependencies were not being installed. So to restart i shutdown the ec2 instance and as a result EBS automatically created a new instance for the app but the .c9 folder was no longer there in the /home/ec2-user.

I wanted to know if it’s not possible to have cloud9 working with instance managed by EBS?
What i want is to be able to make changes directly into the App’s coding with cloud9.

Hope someone have solution for my problem.
